Jess and Rachel have had some great advice!
The pump you have from WIC is the same one I got when I was having medical issues. It's basically hospital grade, so you have the best you can get without spending a ton of money and bying a symphony. I used it and it really helped boost my supply.
As a momma who pumped AND nursed, without the problems of a bad latch- my nipples did get really sensitive from the pump.
Rachel has a great idea to feed in other ways than the bottle. Another idea is a medicine dropper.

Even if they've treated the thrush, doesn't mean it totally got rid of it.
Can you see any white plaques in her mouth?
The pain, is it JUST in the nipple, or does it go any deeper into the breast.  Pain in between feedings often indicates thrush.  People often describe the pain as 'burning needles' or something like that.  I can't comment because I've never had it.
Best treatment is cream for your nipples and gel for baby.  The liquid for babies is useless and really ineffective.  The gel is not licenced for babies and you might have trouble getting someone to prescribe it, but it is believed to be safe (as much as any medication ever is) and the only concern is over choking on the gel.  But I think you're a pretty sensible person and you aren't going to squeeze a whole tube of gel into your newborn baby's mouth, so I think you'll be fine with it.

It's really important with thrush to treat both people until it's really gone - otherwise you'll just pass it backwards and forwards between you.

Have you tried the cup feeding at all?
